Genomika: analýza a algoritmy - Cvičení 4

Search myb gene in genbank using ENTREZ, you can try also genom browser.

Task 1

  1. How many records of human myb gene are there in genbank?
  2. How many paralogs of gene myb are there in human genome? What are their names?
  3. Does the viral gene myb exists too? Is so, what is it's name? What species it infects?

Task 2

  1. In the NCBI Genome database, find the reference genome of the domestic cat and look for:
    - Submitted GenBank assembly
    - Submission date
    - Genome size
  2. Go to the Genome Annotation of this genome and find:
    - Release date
    - Number of protein-coding records
    - Number of pseudogenes and an explanation of what pseudogenes are
    - Find what is located at position NC_058382.1:18599769-18601998, - What gene it encodes, and find as many IDs as possible from different databases. Identify what these databases are.
    - Gene names and alternative gene names
  3. In the UniProt database, find this peptide:
    - How many gene variants are described in the database, what are they, and at which positions?
    - Subcellular location
    - Allergenic properties
    - Tissue specificity
    - Name the protein of which it is a part.
    - Name its second part.
  4. Go to PubMed:
    - Using the advanced search, find all publications where all alternative gene names appear in the abstract/title sections.
    - Write the search query and the number of records found.
  5. Go to https://geneontology.org/
    - Find the gene
    - Copy the information from the GENE ONTOLOGY DATABASE ANNOTATIONS field
  6. Why is the word "major" used in the name?
